"close your eyes" is telling someone or a group of people to actively close them/to do the action.
"keep your eyes closed" means for them to keep them closed and to specifically not open them.
Examples:
In three seconds, close your eyes. After you close your eyes, keep them shut/closed.
Keep your eyes closed and don't open open them.
I close my eyes to fall asleep
My eyes are closed when I'm asleep.

You would say, "Close your eyes" if the person's eyes are open right now, and you want the person to close their eyes. In other words, you are saying: Eyes open → Eyes closed
You would say, "Keep your eyes closed" if the person's eyes are closed right now, and you want their eyes to stay closed. In other words, you are saying: Eyes closed → Eyes closed still
